So, everything is fine and you either schedule a disc scan or a purely automated chkdsk is scheduled that really spoils your day and just keeps repeating. You never get to Windows becuase as soon as the scan is finished, the system reboots. All those people trying to help by telling you to to run regedit are getting a little frustrating because you can't get into Windows in the first place! If this sounds familiar, read on because we *might* have the fix you need.
Option 1 - this is the easy one. Assuming you have scheduled the scan yourself and the system is stuck in a loop for no obvious reason (rest assured there IS a reason, but let's get back to Windows first), you can potentially resolve the issue very easily. Reboot, get to safe mode (hit F8 repeatedly while the system is booting), then select 'Last Known Good Configuration' from the menu. This should result in your system booting up as normal, chkdsk free.
Option 2 - the system initiated the scan automatically and now it won't stop. This is more complex. You need access to a Bart PE disc. If this means nothing to you, Google that or Hawk PE (the latter being more fully equipped and more readily available via torrent sites). Get it and burn it.
Boot from that cd/DVD (select the BartPE option if you've used the Hawk PE disc). Select the Command Prompt option and type 'Regedit.exe' there. Good old regedit is at your command and will be the tool to rescue your system. Select (as in highlight) the Hkey Local Machine folder and go to file. Select Load Hive. Browse to the local disc (otherwise you'll be loading the registry from the the DVD!) and go to Windows -> System32 -> config. In here you want to select the system file (with no extension) and load it. Give it any name you like.
You're now looking for autocheck autochk* in this hive. If any entry has anything after the asterisk, delete it. Select the name you gave the hive and unload it. This commits all changes you have made. Reboot. I hope it has worked for you!
